You are right - the JFK example given is irrelevant because he was already the serving President and Johnson was the serving Vice President.
The correct answer is that nether of your two solutions would apply. You asked does his running mate Pence take it up, or would there have to be another election? It's neither. What would happen if Trump died now is that the Republican Party would be entitled to replace him with another candidate and that candidate would surely become President - assuming the electoral college voters complied with this and it's a fair bet they would. I'm not sure that Pence would be made President. I'd guess it would be Ted Cruz, because he was the Republican runner up to Trump and arguably the obvious choice.

Section 3 of the 20th Amendment only applies when the President Elect dies or becomes incapacitated. In that case the Vice President Elect would take over. But at the moment the electoral college hasn't met and there is no President or Vice President Elect, so if Trump were to die now the 20th amendment couldn't be invoked and the Republican Party could replace Trump with another candidate (which may or may not be Pence). The electoral college meets on the 19th December, although the result of the vote is not official until Congress meets to announce it and declare the winner on 6th January.
I only brought up the assassination thing because I felt we had to look at all possible scenarios But the likelihood is, I don't think anyone would even think take a shot at him right now because the KKk may become his personal bodyguards mingling in crowds I suppose but I 'm sure it probably wouldn't stop anyone trying before January but after his inauguration is more likely

Well, there were arguments in 2000 about this whole system where some states get 2 or 3 points, and others get 30 or 50. Presumably someone will have a whinge about that again, in view of her marginally winning the popular vote, if indeed they've finally finished counting all 50.

The Secret Service will protect him - it's nothing to do with those evil white supremacists in the KKK. I see from pictures in the papers that Trump Tower in NY is now surrounded by large trucks with sand in them to act as a barrier.
