Videora is a free converter you could try. It'll convert most video files to MPEG-4, H.264 which will play on your iPod.

My vids are already in H.264 MP4 format, so they should play on your iPod

In addition to the video needing to be in a certain format, you need to esnure that the resolution isn't too high. The max resolution your ipod can play varies according to which model you have and how the video is encoded. For example, the latest 4th generation ipod touch will play 720p H.264 encoded video, but only up to 640x480 MPEG-4 video. A 3rd generation ipod touch will only play up to 640x480 video whether its H.264 or MPEG-4.
