Assuming this is h264 video with mp3/aac/vorbis audio (so not ac3), and to do this "easily" without a transcode, just use:-
1. mkvinfo to determine video tracks etc
2. mkvextract (from MKVtoolnix) to extract just h264 video
3. ffmpeg to extract audio from MKV file
4. mp4box to re-combine or mp4creator
e.g.
mkvinfo source_file.mkv (identify track number of video, used in next step)
mkvextract tracks source_file.mkv TrackNumber:video.h264
ffmpeg -i source_file.mkv -vn -acodec aac -ac 2 audio.aac (assuming you want aac audio)
mp4creator -create=video.h264 -rate=videoFramerate destination_file.mp4 (put h264 video into mp4 container ensuring correct frame rate as per mkvinfo)
mp4creator -hint=1 destination_file.mp4 (ensure container knows to play that video first - not always required)
mp4creator -c audio.aac -interleave -optimize destination_file.mp4 (merge in the audio)
As others may have said, there are tools on the web to automate this for you.
